Curious, curious. 1 accurate guess, two split-choices that hit or miss. Well, let's see how the reactions go.

Henging in mid-motion you and the clone rush at the two nearest test-tubes, drawing on the natural energy and the wood release energy within the roots for your Sage Mode. It slows the cocooning-suicide jutsu down a little and gives you just enough time to fully transform and punch through the surface, reaching within and tearing the shinobi within out into open air.
His shoulder length white hair obscures your vision for a moment as you both tumble to the ground, and the sound of another tank shattering catches your attention as the clone follows your motions a little less perfectly.
Pushing out from beneath the unknown man you watch as it grabs a hold of the mostly finished cocoon and rips the opening near the top down to the middle, hastily clawing at the arm the flops free and tearing him bodily out of the wooden death trap.
You recognize the facial expression easily even in unconsciousness now that you are up close to him. "Yamato!" He doesn't stir and you decide it's best to get a move on before the rest of the ROOT show up.
As you turn back toward the white haired man you notice that a series of shelves set into the wall above the table is filled with various assorted objects, most of them ninja tools and clothing and such, and a number is etched into the stone beneath each of them.
Quickly glancing back you grimace at the sight of four other tubes with floating cocoon's bulging inside. "Dammit. I should have taken out the guard first... the other two weren't even a danger to me..." You say wearily. It reminds you too much of the final days of the war with Madara, losing friends and allies so often, so easily...
Shaking off those memories as the clone coughs suddenly and fades away, your honed-sense of smell detects a hideous scent in the air coming from the white haired man you rescued earlier, and he begins to stir slowly with a flicker of his eyes glancing around.
Pure black eyes where white should have been flicker across your form and then widen, somehow, at the display of objects behind you. He groans painfully and rolls away, but manages to get out "Helmet... the helmet...!" slowly.
Backing up you look toward the shelves and quickly reach for the odd helmet settled there with the ventilation-respirator at the front, and then toss it across the distance when he rolls over again to look for you. He manages to raise an arm and snag it in mid flight, and quickly drops the object down over his head and face with an audible sigh of relief.
Across from him Yamato begins stirring as well with a racking cough.
"What the hell is going on?" You demand warily and lean back when you smell the noxious fumes finally spreading your way, but as Yamato coughs again you swallow down half a breath and dive forward to his side without waiting for an answer.
The white haired man rolls to his knees and pushes up almost sluggishly while you drag Yamato up over your shoulders and make a jump back toward the shadowy entrance. He looks around at the dead bodies and gear before following after you slowly and silently, and you pause only to make sure he hasn't collapsed again before deciding Yamato has the higher priority.
You honestly can't recall ever seeing the other one before, so it mystifies you over why he stood out to be saved, especially given the fact that he seems to be the source of some kind of poison being released into the air.
Putting a bit of distance on you carry Yamato back to the original tunnel and look back and forth in indecision over which path to choose, but after a couple of moments you take a right- that way was the way you woke up facing, after all.
Behind you the other shinobi is slowly regaining some of his strength and begins to make a relatively good pace, finally calling out for you to stop. Glancing over one shoulder you pause to hear what he has to say.
"Did you... do this?" He asks with a sharp look at the cocooned form of Danzo. His facial features are only barely left bared, mostly the left half of the upper face down to the nose, but even that much is enough to recognize him by.
"Yeah." You give him a simple answer, and after a moment more begin moving forward again toward the slowly rising outside-noise, the faint chirping of a bird occurring.
He follows again before ordering you to a halt, his voice somewhat crazed, and you only just come to a stop in time for the trap at the entrance to miss cutting you in half; a solid sheet of steel that dropped down from the ceiling to embed itself in the ground before you.
Over your shoulder Yamato groans and throws up a thin, mucus-like yellow and black substance, then drops back into unconsciousness, but that is the least of your worries. This way is sealed, and turning back toward the other shinobi you see that the ROOT personnel have begun to emerge from the other end.
Trapped, with a sick man and an unknown, and dozens of emerging ANBU/Jounin class opponents to face. What do you do? A. Try to cut a clear path through, and see if the other end emerges out somehow. B. Team up with the unknown shinobi and try to keep Yamato from being attacked in the process.

Is Hanzo... an edo tensei zombie?
Edit: I'd like to ask Hanzo if he has an antidote on him for Yamato. I can't imagine breathing in Hanzo's poison after being in that tube is... good for him. Say... why aren't we being hurt by the poison?

Say... why aren't we being hurt by the poison? Nope. We'll find out how he ended up in there in the next update or two. No antidote on his person at the moment and it wasn't with the list of assorted items where his helmet was, either. Same goes for his weapon of choice. We managed to avoid breathing in the poison and hold our breath until we were away from the general range it was at. --- Slowly lowering Yamato to the ground, you look over your internal energy levels quickly. I can't keep making clones in Sage Mode, and it's risky to flicker in and out of it like I have been so often. I don't think I'll be able to defend Yamato properly without one... but I've got to try. You check the air around and find that the poisonous fumes seem to have stayed back in the tunnel, though a general sense of ill hangs around the other shinobi. Warily you step up by his side as the last ROOT opponent enters from the other end of the tunnel. "I have no idea what you are capable of, but it would be best if you let me take the lead here." You tell him, hands coming together already and focusing intently. He spares you a glance and pauses to watch the swirl of chakra gathering together there for a couple of moments, then snorts derisively. "Don't be arrogant boy." He says and performs a few hand signs before slamming each palm to the ground. Almost as soon the ROOT begin to attack; the air crackles and sizzles as moderately sized fireball is expelled from behind multiple modified face plates, and it joins together in mid-flight to something three times as large. The walls are scorched as it passes and both you and the other shinobi react to it, sweat dripping down your face as the Rasengan finishes forming. A wall of explosive tags rises up ten feet ahead and intercepts the monstrous sphere, and you can barely contain your disbelief as you throw your fathers technique forward into the mix. The timing of it works out far better than expected as the explosion of the tags puts a dent in the fireball and slows it down, not to mention filling much of the space up with smoke; your Rasengan soars into the center of it and pierces the weakened ninjutsu, soaring into the center before exploding. Both yourself and the other shinobi are floored by the shockwave and rumble as the ceiling over the center of the detonation collapses in a terrible cacophony of crumbling tonnes of rock. You cough at the smoke and dust left in the air on your side of the field, then smile weakly at the sunlight shining down into the area. Slowly pushing up to your feet you pick up Yamato again as the other man turns to stare at you in undisguised surprise, then masks his features again, simply saying "Impressive." as he climbs back up. The ground rumbles again as another section of rock comes tumbling down and smashes to thin fragments on the mass below- a section of rock you recognize easily. That was the fourth's nose... oh man. You now know where the ROOT base was located... within the Hokage Monument. And you blew a hole in it straight to the top if that former-nose is anything to go by. Wearily nodding at his praise you then begin approaching the hole in the ceiling with caution and, sure enough it does lead out; but the path is roughly a hundred feet up and even with Sage Mode, a jump like that with the other two weighing you down and at this level of strength could be too much to pull off. "Whats your name boy?" He asks as you stare up. That takes you by surprise. You hadn't considered what to say, but it doesn't seem likely that you can maintain pretenses like this. What do you say? A. Naruto Uzumaki, of the deceased Hidden Village of Uzushiogakure. B. Naruto Namikaze, son of Hokage Minato Namikaze. Either way will alter what path Naruto's skill set will develop better toward as we progress. If we choose A he'll have focused on fuinjutsu during the Fourth Shinobi World War after working toward his mothers side of his history. If we choose B he'll have focused on wind nature manipulation more heavily in that time-frame and will be able to increase and develop on what he already knows(Rasengan) and branch outward further. Just because you choose one doesn't mean that the other can not be picked up and developed in time, but it will take a lot longer.

A. We already know two extremely devastating jutsu in Rasengan and Rasenshuriken. Nature manipulation is more useful for power, but Sealing jutsu are far, far more versatile in other situations.
Plus, I really can't imagine Naruto saying "I am Naruto Namikaze".

Looking over at him you respond after a hesitant moment, "Naruto Uzumaki, of the deceased Hidden Village of Uzushiogakure." at the mention of your mothers home village something in his eyes changes.
He gives you a more careful once-over, taking in the teenaged henge, and examining the outfit of choice. At last he nods his head slowly. "It's been a long time since I last heard that name." He says, and then stepping closer and up onto the rock pile next to you looks up toward the sunlight streaming in as well.
"... I am Hanzo." He says simply, giving no indication of title or village origins. "How do you propose we get out, since I am without weapons or strength enough to make such a climb as it is?" He asks you with a begrudgingly given degree of respect.
Sighing you bend your knees, then kick off with an oomph and manage to snag a ledge several feet above the opening. Slowly you climb up to the top, seeing all of Konoha spread out beneath you, as well as a small group of ANBU rapidly covering distance from the Hokage Tower.
Shrugging Yamato over and onto a wide birth of stone, you climb back down the hole and drop to the rocks below to find Hanzo still waiting, albeit with his arms crossed and a look of irritation in his black eyes now. "I will accept no such transportation. Find me a trail of rope or nothing at all." He says in a far flatter tone than before.
You sigh again in growing fatigue. "Some of the ANBU are on their way here if you want to wait around for them." You tell him. He seems to consider it for a minute as you wait around for an answer, then nods his head.
"I shall await them. Good bye, Naruto Uzumaki." He tells you slowly.
"Alright. Good luck." leaping back up and clambering quickly to the surface you find the ANBU only a short distance away and rising. This oughta be enjoyable.

Hokage's Tower, three days later Things worked out better than you were expecting them to. The Hokage was grim-faced through out much of the explanation on things, but you were able to spin a story about how you came to be in the ROOT base and fighting Danzo after escaping, giving the others listening a viable explanation as well as one for the villagers when they notice two blond haired, blue-eyed whiskered Naruto Uzumaki's wandering the village in the times ahead.
Hanzo turned out to be Hanzo of the Salamander, the very man that had defeated the Sannin several years previously, and his story was similar to what Jiraiya had once told you; He had teamed up with Danzo to try and eradicate three radical leaders of another opposition to his leadership in Amegakure, and in the process been doublecrossed and taken captive himself.
His memories after that were murky and confused, he had said, and that he was appreciative of the wandering Uzumaki for rescuing him from certain death, but he wanted to avenge himself and take back control of Amegakure in time and was willing to open partnership toward Konoha after the fact if they gave him aide in that task.
Yamato was worse still. Much like in the old timeline he had been given the Shodai Hokage's DNA and bloodline limit, but here many others were likewise given this ability to varying degrees. His voice was lost from damages in the process, but he was far more skilled and in control than almost anyone save Danzo himself. After writing down what he could Yamato succumbed to exhaustion and further healing within the hospital until the weakened poison he had inhaled could be purged fully.
Thus bringing things to how they are today; Hanzo staying at the Hokage's Tower and communing with him, Yamato healing, and You back in your old apartment and unsure what to do with the unexpected addition of the two of them to your plans.
===Beginning Saga Completed===
You've gained two allies, one long term if he survives and heals up, the other short-to-middle term with possibilities to aide Konoha in the future if he succeeds. We have a few possibilities for what to do now.
A. Gaiden side-story to explore what other changes are taking place, focused mostly on Sasuke and Kakashi.
B. Gain a reward toward the main story, either an additional jutsu or improvement to a preexisting technique, and then pick up again from there after a few weeks of training montage to show that Naruto has control over it.
The next saga will be focused toward one of three goals when we get back to that, but that will be voted upon in time. For now consider A or B and vote on that.
